When they were at the observatory and Freddie asked him if he was waiting for the Ripper to come back there, he even said something like, "Let's hope he gets the invitation."

Someone asked Fuller on twitter if this was the reason and he replied, "It didn't help." So yeah, I think a combination of that and the fact that he didn't need him anymore and certainly didn't want him sticking around to tell anyone about Hannibal's misdeeds. He was a loose end.

I'm hoping that the hospital will find his encephalitis, too. And if they do, I assume that Hannibal would just blame everything on Dr. Sutcliffe and claim ignorance, which is probably a big reason why he tidied that loose end in the first place. It's not like the guy is alive to defend himself.
