It’ll take a while to work through all the quests. Once you hit “end game” you end up unlocking what seems to be more missions than it took for you to get to that point. The game is absolutely massive.

If all you put in the bench is junk, it doesn't matter. You never have to look at it.

Just dump all your junk into the workbench. When you make items/mods, item in the workbench automatically break down.
