I don’t know if you’re aware of it but Super Turtle was a recurring character in the comics. It was a recurring funny strip that was about half a page.
Another possibility is for Lena to try and give *Kara* powers. There's precedent in the comics from Lex trying to give powers to Clark Kent. Another possibility is for Lena to create her own Supergirl like Max Lord did in season 1.

Lena is as smart as the writers need her to be, no more. Remember too that Lex, who is as smart as she is, never figures out Superman is Clark.
The writers needed to generate conflict between Alex and Colonel Douchebag and they needed to get the audience on Alex’s side. That meant she couldn’t get reamed for screwing up so she had to be competent. And so they conveniently ignored her previous history.
