I don't see Joel as the heartless villain. To me the entire point of that was that the Fireflies were willing to sacrifice the soul of humanity to preserve the species, whereas Joel preserved the best humankind had to offer while dooming it in the process. It's a post-apocalyptic version of soul vs. survival.
