you are correct. the blue Crystals are for the Baby. right after you beat the queen and get the Baby they give you a fast travel and save station. you can go anywhere with the baby before you end the game.

the rest of the game is great. I highly recommend you backtrack and collect all of the items you missed before you continue. they really help.
