Yeah, I think the prevalence of media like yuri and yaoi manga that we are exposed to give the idea that these aren't niche but they are. More general mainstream entertainment is usually not going to be as progressive.
It's Japan. It usually less bigoted when they don't include gay (or black) characters. When a black character shows up in an anime, my initial reaction is always going to be "Dear God, what horrible thing are they going to do." and that's if the character model isn't already offensive.
