The Matrix had a lot of gun violence directed at "federal" agents and officers. I believe that was the main reason for its R rating. Not a justification but often that can be a touchy subject in movies.

Can't tell you the number of times my friends would get together online just to check the chests at the end of one of the DLC. Over and over just in hopes of better weapons.
