Aside from all the cool gameplay elements that everyone and the article mentioned, the most memorable part of the original X was your first showdown against Vile. It gave me very similar vibes to Super Metroid and how you basically had to build your way up to become as powerful as your nemesis. 

Personally I like it as an “alternate” telling of the story, or even the theory that this is a direct sequel to the original series.
