Really it was said here by someone before me. Rory Kinnear 's touching eulogy (he was so brilliant in the show) showed that John knew he and Vanessa were 'connected.'
The 2 had an unlikely, but very strong bond of spiritual understanding that came full circle in the finale.

The finale spoke to Vanessa's release and how John Clare 'the creature'understood. Both were creatures, one inside the other out. In reality the 2 were one and the same.
