Twilight Princess HD is so good. Have you played Undertale? Their homage to the FFVI opera house scene was quite endearing, and the game as a whole has the same emotional heft as FFVI. I'd recommend it!

I think the biggest problem with this was in Resident Evil 2/3, where even police stations and factories had complex travel systems. I'd agree with your assessment that elsewhere, particularly REmake, Zero and 4, made much more sense (inasmuch as any explanation beyond "it's a game" can make sense).
