I think the implication is that Eleanor is in league/working for Kingpin, but she knows Clint’s investigation will lead to him finding out she’s a higher up in the Kingpin’s organization, but she doesn’t want Kate, who is hanging around with Clint, to find out who she (Eleanor) really is.
