No, we absolutely shouldn't. Art style and Graphic Fidelity are two completely different things, and in many ways, more stylized games hold up better in the long run.

I like to think its because using the atomic breath takes a lot out of him. He takes that breather right after using the breath and defeating the first MUTO. Then again, when he defeats the second MUTO, he passes out. It would be a nice explanation of why he doesn't just use it all the time.
