I always loved Eagle's Tower in Link's Awakening. For those who may not have played it, the main puzzle/goal of this dungeon is to use an Iron Ball to knock out four support pillars, causing one floor to crash into the floor below it.
Bjork's "Hyperballad." That room-shaking bass synth, those alien whistles during the chorus, the point after the second chorus where she repeats "safe up here with you" over and over until everything melts away and only the strings remain. Everything about it is masterfully done.

I love Mother 3, but I remember being kind of disappointed that the game doesn't give you a big, expansive world to explore like Earthbound. I suppose that's a necessary trade-off, though, for a tighter and more-effective narrative.

Well, if you're ever in the mood for a clever drama/comedy with a healthy dosage of telenovela parody/pastiche, I would highly recommend it. I would say it skirts the line perfectly where the characters' Catholicism makes sense in guiding the way they act, but it's not preachy to non-Catholics.
