I liked it too. I think a lot, but not all, of the criticism of the show is exaggerated. Yeah, it could have easily been condensed into five or six seasons instead of eight, but I can hardly blame them for continuing to make it when it had the ratings it had. It's possible they were young kids, and he saw them rarely, but often enough to have toys. He may have been attached to them enough to be too sad to put them away. So much of Gus was a mystery that this is all speculation though.

Wouldn't it make sense that the kids just simply don't associate with him? Murderous tendencies aside, Gus never seemed like the warmest individual. I always thought his wife took the kids and left. It even is paralleled by Skylar doing nearly the exact same thing with Walt by sending the kids away in season 5A.

I'd go as far to say that the constant Inspector Spacetime references in season 3 was one of its big weaknesses. It just got to be too much of the same joke about Doctor Who, that wasn't even that original to begin with.

It is ambiguous, but the romantic theory of their relationship is based on very little. I think he easily could have just had a platonic relationship with him. If anything, making it romantic seems kind of too predictable.
