What I’m saying is we’re lead to believe he doesn’t have that kind of stuff anymore over the course of Winter Soldier and AoS, and we’re being shown now that he does. It’s a retcon in the strictest sense of the word, that we’re being told about his possession of the helicarrier retroactively.

No, it’s not. Plot holes are inconsistencies in the plot, and there’s nothing inherently inconsistent with Fury having a secret helicarrier. If anything it’s a retcon, because we’ve been lead to believe SHIELD no longer has these resources, and this changes that.
Well you see, Singer probably needs to insert another Mutant as Gay comparison, and have the straight-laced, uptight parents react poorly to their son’s coming out, a la Bobby in the original X-Men film. That wouldn’t work with Space-Daddy Summers.
I think he implied the helicarrier was actually an old model (he said something about taking it out of mothballs). I wouldn’t be surprised if Theta Protocol has many parts, calling in the Helicarrier, calling in the Avengers, and possibly contingency plans against his own team in case one of them goes out of control.…

Theta Protocol is almost certainy calling in the Avengers, though I don’t think they explicitly say it. Recall that Coulson ordered May to start Theta Protocol if the events at the alien temple went south. That seems more a job for the Avengers than a helicarrier.
