For a cyberpunk setting, honestly the original Dues Ex (2000) is a better game to me both in terms of story and gameplay, even in 2023. I highly recommend it.

Everything you mentioned that was fixed feels very, very minor to me in terms of improving the game- I rarely do anything that involves crafting so I missed most of that, and the skill tree and gunplay/combat and quick hacks don’t feel any different from how they did at release to me, but my memory maybe fuzzy.
