I think Wes will be revealed as the father, it keeps both characters as part of the story and still very much intertwined with Annalise's life.
I think it was a good choice, in my opinion, he seemed to be the more polarizing (to the fans) of The Keating 5.
His death will devastate his fans and please his detractors while moving the narrative.

I agree that season 2 was a difficult mess to get through, to me this one is so far much better by leaps and bounds.
