I am fairly convinced that Peter is in the correct universe, which had been reset with his trip to the "machine." Olivia's memories are the result of the Cortexiphan enhancing her abilities to tap into the "history" of this universe that was reset...

I need to chime in here because of the pronoun use. The painter PETER GLUCK was one of the earliest forms of a female-to-male transsexual! Gluck was a HE, not a SHE.
