For me, it's Majora's Mask, for the same reason Handlen talks about: scheduling, both inside and outside the game. I've been at it every around mayor holiday for the last seven or so years, to no avail.

I just hope 'The Ghost Writer' and/or 'Let Me In' are somewhere on the list.

Mother Brain is in Wii U/3DS as an assist trophy, and Ridley is in one of the Metroid stages as an assist/stage hazard. It's not likely they'll make them playable even if/when they get a lot of votes.

She could very well be in Smash 5. A lot of fighters were first introduced to the series as trophies (Olimar, Pit, Wario, Meta Knight, King Dedede, Bowser Jr., Palutena, Villager), assist trophies (Little Mac) or poké ball assists (Charizard).
Midna has been both a trophy and an assist trophy. Things bode well for her.

Midna is already in the game as an assist trophy. It's not likely that they'll retool the whole game to accomodate her, even if she gets a lot of votes.

It's worth noting that characters that are already in the game in the form of stage hazards (Ridley, the Magicant Flying Men) or assist trophies (Lyn, Waluigi, Hammer Bro., Samurai Goroh, Midna, Dark Samus) are not likely to be considered even if a lot of people submit them (I'm looking at you, Ridley).
