Your prescriptions for fixing trains are spot-on but just not possible in today’s USA. The tracks are mostly privately owned by freight train operators who don’t want to change. Investing in infrastructure like new elevated tracks would cost a fortune and be litigated for years by environmentalists and NIMBYs.
