I honestly think in his own sick way he's trying to help Sansa because he cares for her. Deeply embedded in this series is the notion that everyone is looking out for someone else, no matter how terrible they are.

I think it's that Varys doesn't like magic. Having your private bits get offered to the flames probably makes you a little cool towards priestesses of said flames.
