There are hints in the show that proved John used to be violent with his children. Plus Dean has this habit of hitting Sam whenever he's really mad… Wouldn't be surprised if it was a consequence of being beaten when he was a kid.

This episode was such a cliché and it made Sam and Dean act so much out of character that it could have been a part of "Changing Channels".
