I do not think Earth 38 (where Cisco said Supergirl is) was affected. We also know that Earth 2 was not affected, because Harry & Jesse remembered the same time-line as Barry (and the audience) so I see no reason why Earth 38 would have been.
He has a daughter now, when he didn't originally. So that could either be because of Flashpoint (just like Diggle now having a son) or it could be because in a recent episode of LoT, Stein interacted with his younger self and in doing so, changed his own future.

Savage/Carter/Kendra has been dealt with, this season they're trying to fix the damage that Eobard Thawne and Damien Dhark are doing to the time-line.
They also showed Barry and Cisco going to get Kara, and we re-saw the ending scene from Supergirl, so I don't know that they even needed to appear in last night's episode at all.
