I may be misremembering, but I think the production only changes once based on what was happening at the time. The first twist happened before production started and was the impetus for the movie. Unless I'm forgetting something. It definitely belongs on this list.

I would argue it's just the most iconic part of the book. It's definitely the easiest to remember for its mystery and the simplicity of the narrative, but I think the later parts are actually much meatier and more interesting.

It's actually closer to the first third. The first section of the book is really memorable, but actually less important than where it goes after that.

Vague Spoilers
I haven't read the book in a few years, but I think you're thinking the first section of the book is the whole thing, or at least giving it too much importance. The "big reveal" of what the aliens look like and the "two main characters" are only really the first third of the book. I wouldn't call

Dean claims that the dogs went feral/crazy after their owners "went to Lindelofville," since Nora's husband and kids disappeared, the dog could have gone crazy and ran off. Alternatively, the dog could just be dead. Nora explicitly said she used to have a dog in tonight's episode.

Not all of these have answers (yet), but you're also trying to find holes and problems where they just don't exist in an effort to criticize the show. I'm all for being critical, but you can't go manufacturing a fight.
