Yep.  I don't know if I would call BSD great, but if you approach it as an overheated nutty romantic movie, it's a hell of a lot of fun… as a vampire movie it kind of blows. JFK and Face/Off are great without any qualifications.

I used to buy my blue jeans at the surplus store where that scene was filmed.  The guys who work there are actually perfectly friendly to people of all races.

The Shadow is my pick for worst of the 90s too.  For whatever reason, it was particularly and uniquely lifeless, soulless, and dull.  Even turkeys like WILD WILD WEST and THE ISLAND OF DR. MOREAU (that one's actually a guilty pleasure) had more spark.

So far RUSHMORE has been my go-to example of a movie that shouldn't be in the top 50, but it wasn't a bad film.  I should switch to BLAIR WITCH PROJECT, because aside from the ending, it's really terrible.

Yeah, I'd also question THE LAST BOY SCOUT being on that list, not a great movie but lots of fun… I did see BONFIRE OF THE VANITIES, FEELING MINNESOTA, JADE, and WILD WILD WEST in the theatre and they were all indeed execrable.

I'd support CLUELESS too.  I hate to keep picking on RUSHMORE, but CLUELESS is yet another movie that was far superior.

I enjoyed RUSHMORE well enough, but I've never felt even a scintilla of an urge to revisit it and putting it in the top ten of the 90s is plain nutty.  So - can't really help you, I don't get it either.
