I also struggled with the ending. I don't know if it was so much Malick failing to make his point—-I don't think he had a deep philosphical truth in mind. To me, the ending was driven by a personal desire to know that his own brother is is a better place, a personal vision of heaven, so it comes off a bit maudlin.
