Yes, the only difference would have been Walter's motivations for kidnapping Peter. In both versions of the multiverse we've seen, Walter kidnaps him to save him, but in the "original" one (the one where the Observers come from) he could have easily kidnapped Peter to simply raise him as his own son.

I can't say I'm incredibly surprised or happy with this revelation, but I am disappointed no third universe is involved and the war between universes isn't that central to the show's finale.

Depends. Odds are it'll be so action-packed and full of CGI that the plot will be simplified. I can ALMOST imagine Zack Snyder working on something like this, which is so sad.
