I think Relevance was definitely the first one to be from the point of view of a number, since both Shaw and her partner were the numbers, and we barely saw Reese and Finch (and especially Carter and Fusco).

Amy Acker said that in their first scene of this episode (Finch in the car) she was hiding in the back seat, to run lines with Michael Emerson. To make sure their first real interaction since becoming the voice of The Machine seemed just like one of their normal conversations would.
No, she didn't. The place where she had the "chip" implanted in her episode was part of Samaritan's simulation getup. It looked like a node from an EKG machine. She pushed it towards the end of the episode when a simulation was confirmed, just like she was pushing the area where the sim told her a chip was located.
Michael Emerson shows up in S2, if you can make it that far. And my favorite character shows up in S3. It's worth sticking around for, in my opinion.
I mean, it's the 3rd episode of the entire show. I'm not surprised people didn't remember him since it's been 98 episodes since he appeared.

Harper said in S4 that she was communicating with someone named Thornhill, which is why she kept popping up around our heroes. And since Thornhill made an appearance again in this episode, I think that's definitely the case.
