Definitely correct. Root talked about the different ways it was disconnected. She absolutely didn't put the code into The Machine.
We don't actually know what happened to that skeezy guy at the end of S1E4, do we? I think it ended rather ambiguously. I like to think that Reese killed him.
Also, super proud of the writers for not having Michael Emerson turn a giant wheel to stop The Machine from skipping through time.
