Most Star Trek series but especially Deep Space 9 and Voyager.  Quantum Leap was also going that direction but got cancelled before they could do much with the overarching plot.  Supernatural is a more recent example.

Exactly. The X-files was at its best when it had a good ratio of mythology to monster of the week episodes.  It was also common across all the Star Trek series to a varying degree.
