Yes, in the PhD programs I'm familiar with, the Master's degree is incidental, and a possible bailout option if things aren't going well in the first year or two. So, it's quite common that those are from the same school.

Granted, but Princeton is a superb school, so Leonard really should be able to just laugh it off. That it leaves him so nonplussed is part of the joke.

I don't agree with her, but I could see Amy thinking of the Beatles as middle brow. She's either fully engaged mentally with high brow music or giving into the childlike appreciation of low brow arrangements like "Sweet Caroline".

The stakes are that these are smart people whose identity is tied up in showing how smart they are (and Penny, who wants to show she can keep up with them). Of course it mattered to them!
