Having said that, I'd say Wookiepedia is the best source for non-canon canon (if you know what I mean) and the whole R5-D4 nonsense seems to have been cleaned up nicely there.

Uhh… Isn't that what JJ Abrams is in the midst of? And I think they're basically telling us that the EU stuff is most definitely non-canon.

He was eventually betrayed by his old friend Dooku on orders from Darth Sidious as the clone army could then, ironically, be used for their own nefarious purposes.

As has been mentioned, that previous "touched" storyline has been retconned into oblivion. Where it belongs.
