There's obviously a lot more to it but if you have to point to any single factor that indicates the beginning of the end for The Simpsons it's Phil Hartman's death.

She was ditzy but also had a similar cynicism. She was constantly giving Bob and the dentist guy crap. Of course The Simpsons was much 'edgier' than a '70s sitcom so they could go a lot further with Ms. Krabappel.

The "She's faking it" from the sex ed film showing was pretty great too. That whole episode had some top shelf stuff.

They could also turn it into a running gag where she's always away for increasingly unrealistic reasons.

She also played a fairly similar character on The Bob Newhart Show for many years. I haven't watched The Simpsons lately but I assume she was still a character. She'll be missed.
