I think this all sort of backs up what I'm saying about the writers not being sure what Tobias is, and what it means to *be* whatever Tobias is. Though perhaps that makes it better, that it's not so cut-and-dried.

Are you sure? Because that's what I thought too, given that Mal thinks the "angels" are coming, and it would make more sense for those "angels" to actually be the enemy. But two of the sources I checked said it was the Independents fleeing.
