Dead charlie couldn't have been the smoke monster because 1)Nobody else could see him, and 2) he was seen off the island. The smoke monster is trapped on the island, and takes actual physical form.

Why would anyone assume Dogen had been there for centuries? I think you assume too much about what everyone else is assuming.

If she saw him as a totally different person, wouldn't she just be confused by Jin calling him John? It was "that's not John" in almost a teasing way, not "John? What the hell are you talking about?"

Presumably he's not "allowed" to kill Sayid directly. He did say that Sayid had to take the pill willingly. Although giving him poison (or giving it to someone else to give to him) and telling him its medicine doesn't seem all that different from killing him directly.

It would be strange if Jacob represented choice, since he's the one who brought people to the island originally, apparently in order to follow his orders (and kill everybody else, like the Dharma Initiative).

I don't think it's a good vs. evil thing. The Others, servants of Jacob, seem to think of themselves as the good guys. However, they seem to be huge dicks more often than not. I think he probably will become on MIBs side now, but I'm not sure that means "cold and heartless." We still don't know what it means. Certainly the Others (on Jacob's side), have often been cold and heartless themselves. My guess is something more like "wild" as opposed to "civilized."
