What Actually Happened There
Amy's Ganger was being remote controlled by the real Amy. It's why she was seeing bits of the eye-patch lady, and feeling occasional stomach pains. The Doctor says when he 'disconnects' Amy from her ganger is that he's doing it as humanely as he can. That's why it happened so fast.
