Goyer has been riding on Nolan's coattails for almost 10 years. He'll always have the tag of 'from the writer of the Dark Knight' on his resume and he will be employed for the rest of his life. People seem to forgive the fact that he's responsible for 'Ghost rider 2' etc.

2005 was a different time. Comic book movies were fresh and exciting back then. It was possible for an audience to walk into one and be surprised. Now it's become stale and it's all about crossover franchises and CGI nonsense.
Nolan was never embarrassed by the source material. Some of the best moments from his movies were directly pulled or inspired by the comics. It's just that he catered towards the more adult skewing Batman fans. The ones who loved 'Arkham asylum', TDKR or Long Halloween.
Nolan only hired Goyer to help with some of the comic book references in the first movie before he hired his brother.. By the second one, they were well versed enough to write themselves, hence only the 'story' credit. Goyer has himself admitted this, actually.
He made Lois Lane say 'touch dicks' or 'measuring dicks' or whatever it was in 'Man of Steel'. I have a hard time forgiving him for that.
