I was a little annoyed by the one bullet thing also.  Basically, it meant Brody loaded a single bullet into the gun, used that bullet to kill Walker, and never reloaded it.

Don't forget that she was involved with Lundy.  They could suspect that the "real" Bay Harbor Butcher slept with the FBI profiler to get close to him, learn what he knew, direct him away from the "real" killer, and sabotage the investigation.
