Yeah, there's actually alot of that in the semi-serialized world of DS9 (and even more as the series progresses), and it was one of the complaints trekkies at the time had about the series, that it was too hard to follow, if you hadn't seen every episode and didn't have a good memory for details. I think the idea was that, for some reason, the command system in Terok Nor was EXACTLY the same as DS9 right down to the master security codes.

Although that was a plot point I found a bit unbelievable. The station was in orbit around Bajor, a major part of the Alliance. How the heck would the rebels being able to hold it for any length of time?
