The prison arc was not the first arc, that was just issues 6-8. As Oliver mentioned above the first arc was actually on earth with a bunch of stand alone adventures leading up to his decision to go into space.

There's a lot of circumstantial evidence in the books that the whole thing was a setup from the very beginning.

I saw it as more of a peace offering. His comment about Renly was typical Jaime snark, but her reaction cowed him pretty quickly, and he seemed genuine and apologetic after that.
