the problem with the Dany story is actually something GRRM talked a lot about in the process of writing Dance. (Not in explicit terms, but he often talked about something he referred to as the "Mereneese Knot" which was his biggest obstacle in cracking how to get the story where it needed to be.) What happened in this episode is pretty consistent to Bronn in the books, he dosen't vanish completely he jsut becomes less reliant on Tyrion and Tyrion therefore trusts him less and less, but he's still around for quite awhile, remember he comes to see Tyrion after his trial.

I think they mentioned that The Mountain had abandoned Harrenhall as the Lannister forces still in the area were mostly doing hit and run style raids and harrying actions. The majority of the army went to King's Landing with Tywin so presumably they slaughtered all their northern prisoners and peaced out

at this point it's not a huge deal though, the only important thing Ghost does with John around this time is interfere in the fight with Halfhand, at this point he may as well stick with Sam, since Jon would have had to leave him when he crosses the Wall anyway.
