I highly doubt they cause much noticeable ache in anyone who uses them correctly. I have less problems with aches with them on my mountain bike. Running some variation of TIME clipless pedals.

To be honest, I would not use clipless on a hybrid bike. I use flats when I urban assult ride and clips when I mountain bike. When I buy a road bike, I will ride clips too. If I'm in a city, I need to be able to bail fast if I need to, hence no clippys there.
