Unfortunately the movie was still a risk to finance as a big budget action film. So they were limited to around $40m. As a result, I'm sure the lower budget quality shows. From what I've seen, it looks like they've done an admirable job with what they've got, but there's not much they can do beyond that.
To be fair, both franchises have completely different gameplay. I wouldn't call it completely disjointed. I think it's more like Ace Attorney with Prof. Layton Puzzles in between court arguments. There's really just no way around it when combining two completely different games into one while satisfying both fan-base.

If anyone gets the chance to, watch it in 70mm. It's really beautiful in that format. I was able to see it in that format last weekend, and it really does enhance the film a lot.
