Amethyst’s birth process was probably somehow defective, and she just didn’t “hatch” in time. Given how Amethyst says she wishes she could have seen the war, I think it’s safe to say she came out after it ended and Homeworld packed up and left. And from the way she was first showing Steven around the Kindergarten it’s a good bet she lived there by herself for a while before Rose and the others came across her.
