Offscreen, that's how. Most people are pretty okay with games not including things like sleep or pooping, especially if they're games like Metroid, so it stands to reason that most people should be pretty okay with the acceptable break from reality of her not removing the suit.
Hence why I said AGAIN in my comment. They've used the Zero Suit multiple times and it hasn't stopped being annoying. Yes, it's more clothes than what she had on under the suit in Metroid, but the point is that she shouldn't be out of the suit at all.
