The Quinjets in the comics are actually Wakandan. Designed specifically by WakandaDesign Group, headed by Black Panther T'Challa. To my recollection (sure I am wrong) the only time the Quinjets were designed by Stark was in Avengers: EMH
As far as the nitpick about the plane itself, they set up early on that the plane is capable of completely autonomous flight. I suspect in the world of AoS that that means more than just your standard autopilot.

I'd disagree with that. Despite being the main villain of a comic book series , cultural consciousness of his existence is low. I will agree that his appearance in EMH has risen awareness of the character....but I'd still say he is a High C, low B-list character.
