In the end it doesn't matter much when 1 screen supports 3d and the other doesn't. Now if the original DS came out and had both screens lined up like that it would be a different story, but I don't think Nintendo ever imagined developers would span the game across both screens when they originally made it.

This reminds me of Winback for the N64. It was like being able to play MGS in 4 player split screen. Once you got used to the mechanics of the cover system it was integral and really fun.
