I think one of the things that really got to me was in Bioshock 1 when you decided to harvest the Little Sisters. Their desperate attempts to get away from you/escape really cut into me. I am around kids a lot so that particular scene bothered me so much after the first time that I never harvested another one.

I actually do agree that KOTOR 2 is the better game, if only because the gameplay was an improvement on 1 and I enjoyed the moral grey feel of the game. But I loved both of the games so it does not really bother me. One of my favorite moments in 1 happened because of a glitch.
