They changed some of the Wolverine comic in the most recent movie. This new X-Men movie is based on Days of Future Past comic w/ a twist: Wolverine is the one going back in time instead of Kitty Pryde.

So you're confused w/ a little well known fact about this movie (since it is based on a very well known X-story): time travel. Present day will be some years after "The Last Stand" and past will be some time after "First Class", that's why we see both casts in one single movie. Relax, let the movie be released. :)

People are sensitive about real animals mistreatment and when you have a game portraying it so vividly, folks will react. Mulan and Aurora rescued Philip some time between Emma and Snow returning to Storybrooke and Bae/Neal showing up in the Enchanted Forest coast (he is w/ them when they find Bae). They had time to be together and make a baby; I just have no idea where Mulan was during that time.
