You just link the YouTube account to your Google Apps account like any other account. If the YouTube account is already linked to another Google Apps account, then you have to unlink the account first, and it's somewhat annowing.

Nope, they added YouTube to Google Apps. It's just a pain in the ass to link an already-existing account though.
